Or even user error in switching folder/updating other system saves or something. It's almost so absurd i find it hard to think there isn't something 'we' are 'missing', a step or something, somewhere. I've heard of onedrive messing with savefiles in doc folder 'to a degree', i've heard of steam cloud not syncing proper, but for steam cloud to suddenly sync 'in reverse' 3yo files to your steam remote folder is something i can't say i've come across before. Even more so if you did have save files in documents folder, I mean it's hard to tell from a desciption alone, 'not looking at your system', it overall sounds very weird, that your couple of months old saves just suddenly got replaces by 3yo saves.
